The only way you could consistently reduce the clack is by getting the head to move to the outer tracks of the disk before powering off but after the OS has closed the filesystem,. With modern drives even telling the head to move to an outer track might not actually happen, the drive might buffer the command until a read or write sector is commanded, or, the sectors/tracks could be virtualised so go where the drive decides rather than the physical named position.

The noise is not harmful, it is designed to do that by the drive manufacturer, some drives have a magnetic catch, others have a mechanical latch, the mechanical latch requires some velocity of the head to latch. It has to operate purely mechanically (a spring or a magnet to move the head) in case there is a sudden powerfail, the further the head moves the noisier the landing. Some of the better drives have a cushion to reduce the clack noise.

The more obvious solution if the noise irritates you is to use a ssd instead of a hdd, silence is golden!
